Trouble with removing old graphics card and using new one?

Hi, my friend has been having an issue with his computer (which is indeed a repurposed server.)
So, we're trying to remove his old graphics card (the one that came with the server, he put in a GT 635, for gaming. He didn't remove the old one, nor its drivers).
So, first thing we tried was just turning off the pc, removing the card, and turning it back on.
He gets to the Dell startup screen, and then it goes to a black screen at the point where Windows 8.1 would start loading. This is where he Skypes me.
So, he re-installed the old card, started up, and Windows loaded fine, all normal.
Now, I am 100% sure that Windows is actually using the GTX, because he's able to play BF3 on high, and other such things that I highly doubt a server card could do.
I'm stumped, and we've been working on this for days now, so I thought I'd come to the pros: You all.
Does anyone know what's going wrong here?

EDIT: The new card is a GT 635, not a GTX 650

You are playing with a Server Machine not an 'A Typical Home PC' things do work differently and compatibility with anything outside it's specifications can be hit and miss even with server components.

Specific Bios Updates, configurations, jumper settings & current parts installed may be limits of the configuration.
Some things you can get away with, Bios Updates and Updating Configs may allow more variance in the setups
You buy a server for a Specific Task - ie File Server, Web Server, App Server etc

Typically Not for a Gaming Machine
Hence why most people just set them up as a Game Server not a Gaming Machine

Even removing the Cards which should work - But the bios likely needs to be told not to use the slots or the slots are...

im really confused on what you guys actually did to the computer. it works with the GTX 650 in it? what card did you remove from it? intel xeons do not have integrated graphics so that's why it won't load into windows with no video card...but can you explain that again?

Sorry, I'll try to explain it better.
He seems confident it has onboard graphics, and from what I've seen of his computer, it looks to me like it does.
So, we removed the old card, which was the one that came with the server, some Intel card I believe.
It currently DOES NOT work with only the 650 in it.
It DOES work with only the old Intel card in it.
It DOES work both cards in it
We have yet to test if it will work with both cards removed, using only the onboard graphics.

Server Motherboards Work different to Normal Motherboards
They Require Different Ram and are Designed to use certain Hardware so sometime aftermarket parts just don't work
Or simply was set up for multiple screens with a 2nd Video Card installed

If you want to remove it you will need to Disable it in bios and even then you may not be able to remove it (servers can be a pain that way)

Or You can just simply Disable it in Windows - And ignore it

If your Playing BF3 On High and the monitor is plugged into the GTX650 - Then why are you worried why it this way
You can also probably plug in a second screen and use dual monitors to view web pages - some people would like this option

The reason we're wanting to remove it is the old card is incompatible with Mac (we're trying to install Mac OSX Yosemite to dual boot alongside Windows 8.1, which he got legally from the app store on his laptop mind you), and we can't seem to change it from the boot settings to use the GTX. And he does have dual monitors, but he can plug both into the GTX.

That's the thing, the only information I could get was what was on that site I linked. He said he has a Xeon processor, though he doesn't know what model. All I know about the old video card is it is Intel.

This is getting out of my technical league - So any help to Clarify what I have discerned to be the case or not would be appreciated.

As far as I can Tell the PCI E is a Serial while the PCI X is Parallel meaning unless that card is designed to run in a PCI X (Parallel) it wont do so unless it has both slots populated so its running in Parallel

This seems to conform to what you have already discovered.
Weather you can Run a SLI configuration is another story - No idea if that is even possible on this board.

So, basically we would need two of any PCI-X cards running in the system? Currently, in the PCI X slots he has the card we want to remove, and a sound card installed. Now, we tried removing both of them (the sound card AND the video card we want to remove), but it still gave us the same issue.

Even if you manage to get it to post ok installing Mac OS may still not install due a incompatible onboard chip set - You need to check up on what is possible otherwise you may just be running into problem after problem.
