In my own opinion the change in hard drives are going to bump up your loading and saveing times, also 1 480GB SSD isnt going to last you to long unless you only have games on it and barely anything else as 480GB gets eaten up quickly when you start with Music and Video files thus 1 256GB SSD and 1 4TB HDD so the SSD for the OS and games while the HDD for all the saves and personal files of yours.
Added an optical drive as you are buying windows and windows comes on a DVD-ROM thus a optical drive is needed.
went from 2x8GB of DDR3-1866 to 2x8GB of DDR3-1600 as te as the extra 266MHz can be overclocked to if wanted and RAM speed really doesnt effect it that much but the price was reduced alot by doing so while still sticking with a Major Brand.
change in case mainly just to get the optical drive to fit inside it but also for the 2 USB 3 ports to match what you had in the front of yours though as i didnt releize that your case also had 2 USB 2 ports i didnt proritize that on mine.
Changed CPU liquid cooling system as i believe that the Corsiar H55 is better than what you had on the list.

In a differnece from from maxalge to me i do not think 2 GTX 980s will benefit 1080p gaming at all and if you want to do 4k gaming in the future you can always firstly get a 4k monitor / TV and another 980 to add in.

It all depends on what you're using the computer for... Say you gaming on 1080p 1 monitor you should run 2 970 for overpower gaming pc or you can run a surround gaming setup @ 5750x 1080 or something like that. forgot. 2 980 will bottleneck monitors @ 1 monitor 1080p res. 2 980 is preferably for 1440p- 4k

the monitor in the OP's pcpartpicker list was a 1440p 144Hz monitor so 2 970s should be enough for a long time and unless he / she wants to wait for the 980 8GB edition for "futureproof" as 8GB is enough for 4k on mulple screen just nVidia will have to adjust how big the aggrogate memory bus is to get it to work.
