Second HDD restricts OS from booting (Windows 8.1)

I'm running windows 8.1 on an SSD and I have an HDD for the main bulk of my storage. When I installed 8.1 both drives worked great, but I'd say maybe 2 weeks in the computer says that it "Can't load the OS, please remove all Drives without the OS, then restart with Ctrl+Alt+Delete".

So I did what it said to do, and now I have a working computer but I can't put the HDD back in and If my HDD is dead already how do I get the files off it. everything is brand new.

Or, maybe I'm thinking to drastically. Does anyone think this might be a booting issue? I don't see why because I told it to boot from the SSD.
 
When you installed Windows 8, was the SSD the only drive installed? Also - did the hard drive have Windows installed on in originally? If the hard drive had Windows installed on it, the computer could be confused as to which device to boot from (knight_of_baawa mentioned this), or boot manager may be corrupted.....

No everything was/is clean and new, besides that it's been running for 2 weeks.

Apparently it was a boot order issue but nothing was different than when I initially set it up. I accessed the boot menu and just selected the proper drive. Although I did change boot order to the SSD instead of the Optical Drive. None of the settings indicated that the problem was from the HDD.

And no this isn't the case as stated above, but it's definitely something I'll take into consideration should this problem arise again. Excellent thought, but furthermore what can cause this because I've never had it happen any time I've built a computer. It always asks me what drive is primary on the installation.
