Reinstalling Windows 8.1 - Need fast help

I am ten minutes away from reinstalling Windows 8.1 on my computer and I have a question:

- I have two HDDs: a 750mb and 1tb one. The smaller drive is where I plan to install the OS and where the current version is installed now. The second one is where all my stuff is backed up. Will reinstalling the OS on the first one somehow stop me from accessing my data on the other after the install is complete?

I would recommend you unplug the hard drive first, just to be sure

I ran into a problem with my USB stick (I'm using it to install) and it delayed the process. Will disconnect the drive.

Just came back to say (almost) everything went as expected. I've only had two issues so far: The installation was stuck at "Finalizing your settings" for over five hours. I fell asleep and when I woke up it was still there. But then I rebooted manually and Windows startup was normal. All files were intact on my backup hdd. The second issue was that Windows is not letting me set a PIN instead of my MS account password. It says "couldn't capture your pin, try again later" or something to that effect.
