Those temperatures are still way off. It could be the motherboard sensor for the CPU that is faulty, I doubt there is much to do in this case. The filter shouldn't have much of an effect on the cooling performance of the H100i though.
I see no harm in using them but it may affect the cooling performance of your H100i because it's another layer that the fans need to push through. The cooler comes with high static pressure so I don't think it will affect it that much. Just check your temps but you will most likely be fine.

And under load (playing bf4) its going as high as 23 degrees and as low as 17 degrees

You should be getting high 40's to low 50's for temps in battlefield 4. That isn't even possible to have any of those temps. Use HWmonitor and make sure corsair link is disabled. Run prime95 or intel burn test.
