Windows boots to the wrong drive (not a BIOS problem)

Before you ask me to check the BIOS, please read the whole message.

So I have a client with a Windows 7 computer. They have a USB 3 backup drive attached. When the computer reboots, it tried to boot from the backup drive. I've checked, double checked and triple checked the BIOS, it's fine. Here is the real kicker though. After it fails to boot, when I remove the backup drive, it still will not boot. I don't get the missing MBR message, but instead Windows masticates for about 5 minutes then reboots and goes to the "I failed to boot screen".

To fix it from here I have to run a Windows repair. Then the computer will run fine again until the next time I reboot with the backup drive connected. And that is how I know this is not a BIOS problem. Something in Windows is trying to use the backup drive, and when it fails it breaks Windows. I've been kicking on this thing for days now. Anybody have any ideas?

The best that I can figure is that the OS itself is giving that drive priority over the system drive. If I have to I'll reinstall the OS, but there must be a simpler (and faster) way.
 
That is the problem but the OS should not override boot priority, reinstall is the only thing I can think of since I do not know of any settings which would call for that. I am presuming everything is malware free and the boot drive is not overfull!

Was windows ever booted (successfully or unsuccessfully) from a USB drive before this started happening? I think I would rebuild the MBR before I. Reinstalled.
