...this will be a Molex power connector (not the sata power connections that plug into your HD / SSD / Optical).

If you really want to use the MB, unplug the fans from the stock controller, and plug then into the ports on the motherboard. The only real reason to do this is to manage and monitor the fan speed. Add Y-connectors (splitters) if your motherboard doesn't have enough fan connections available.
