Can someone tell me if this video card (EVGA 03G-P4-2667-KR G-SYNC Support GeForce GTX 660 FTW Signature 2 3GB) is compatible with this motherboard (Asus M4A79T Deluxe). If not, why not?

Card is compatible with the mobo. This mobo has 4 x PCIe 2.0 x16 expansion slots. No issue there. You card is PCIe 3.0 enabled but it will run on PCIe 2.0 as well. No issue there.

what reduction in performance will i encounter using a PCIe 2.0 slot for a PCIe 3.0 enabled card?

Not that much, may be 3-5% or so. This really is not a big issue. Don't worry.
