Solution
Before reinstalling type "easy" into the Run/Search box and use Windows Easy Transfer to backup your personal data(which would include the saved games from the games on the second drive).

Once you've reinstalled windows you run Windows Easy Transfer again and it'll put all your personal data back where it needs to be.

You don't need to format your second drive, but some of the games may simply not work and will require reinstallation -- but at least you'll still have your saved games, etc.

You shoudn't need to touch the secondary HDD in order to do a windows install to a SSD.

I personally disconnect ALL drives except one when I do OS installs. This way you never accidently delete/format the wrong drive.

You won't have to format your secondary drive, however you might have to re-install some of your programs to get them to work and all of your shortcuts will be broken.

If you have the time, a full format and re install of all drives with programs on them is best, but the programs will normally keep working after you find the right .exe file to start them if you decide to leave the secondary drive alone(like I said earlier, all of your shortcuts will be broken/gone).

The Windows Easy Transfer should restore most of your shortcuts as well, at least your desktop shortcuts, not sure about the start menu shortcuts.
