How bad is it to run my pc with the case open for a day?

I'm in the middle of upgrading my PC - found out after buying a graphics card that my motherboard doesn't support it, and just ordered a new motherboard.

I really would prefer not to re-case everything before I switch the motherboard (it's getting here tomorrow) since it's kind of a pain to get everything fitting in right. However, I need to use my PC today - what risks would I be introducing by running it with the case open for today?

No risk whatsoever.

The only 'risk' of an open case, if running it for a loooooong time like this, is a little more dust buildup, and more chances of you accidentally 'throwing' something in like a potatoe chip or a pen that would damage something :p

Unless your case is a) sitting outside in the Sahara/Gobi/other named desert, or b) sitting outside your house in a similary exposed situation, you can keep your case open for a few days without any problems. It usually takes months, if not years, for dust to accumulate enough to start worrying about it.
