Windows cannot format the system partition on this disk

ok so i have 2 hard drives plugged into my PC one of them is 1tp and the other one is 3tb when i installed windows i had both the hard drives plugged in to the pc, i also had Linux installed in the other 1tb hard drive i don't remember if i formatted the 1tb hard drive so Linux may still be on it. Anyways the problem is when i go into my computer the 1tb drive doesn't show up. and when i go format it it tells me windows cannot format this partition. however when i unplug one drive the system won't boot it doesn't matter which drive i unplug. how do i get windows installed on the 1tb drive and make it show up and use the 4tb drive for storage.

i'm using windows 7 and have an amd fx 6100 possessor radeon 7800 gpu and a asus M5a99fx motherboard

If I read this correctly, you do NOT care about saving anything on the 1 TB unit. You just want to wipe it clean and Install Windows on it.

Well, start as alexoiu said: disconnect ALL other HDD units in the machine and have ONLY the 1 TB unit installed. Start the Windows Install from the CD. But before going further, use the options to DELETE any and all Partitions on that unit, so it is completely empty. NOTE that this DESTROYS all its old data so be sure that is what you want!! Now you can do a normal Install process.

When Windows is fully installed and running, you can shut down and reconnect your other drive(s). When you reboot, Windows should find them and show them in My Computer.
