Why is my PCIe x16 3.0 video card only using 2.0

It's as simple as the topic...

I have looked and looked, and found nothing to fix this for my mobo /gpu set up.

I have:
CPU- AMD 8350 4.4 GHz (air cooled oc)
Mobo- ASUS M5A99FX PRO R2.0 (which says it's PCIe x16 3.0)
GPU- XFX R9 290x (GPU-Z says it's trying to run in 3.0 but it's only at 2.0 even at load)
PSU- EVGA 750 watt Gold
OS- Win 7 64

Saw that NVIDIA made a patch for this, but somehow I don't think it will work on a Radeon.
Other than that there is a Registry hack posted somewhere, but I really don't want to get into all that (kind of a newb and "reg hack" makes me nervous lol).

Any help would be appreciated

Playing to that "Future proof your rig!" thing I suppose. Not really why I bought what I bought, but when I saw in the GPU-Z that my gear wasn't running at what the manufactures say the stuff can do I begin to ask questions.

Well thanks for the quick response and now I can stop fretting over doing that reg hack, which wouldn't have done anything lol.
