The NZXT H440 (Blue/Black) ATX Mid Tower Case supports video cards up to 406mm long, but video cards over 294mm may block drive bays. Since the Gigabyte GeForce GTX 980 4GB WINDFORCE 3X Video Card is 312mm long, some drive bays may not be usable.
@kane wolf, now days they have satas on the side to help prevent that issue.
The location of the SATA ports on the motherboard is not the issue here. The issue is one of video card length and how longer video cards will extend into the space occupied by the HDD bays.
This case will allow users to remove the HDD bay to provide more space to longer video cards.
It depends on how many disks you intend to have in the case. There are 6 hard drive slots at the front of the case. You might loose 1 or 2 of them because your graphics card sticks into that area.

That was what I was attempting to say. You just said it better. The bottom 2 disk trays may have to be removed because of the graphics card encroaching into that space. If you don't need six 3.5 inch hard drive bays, they you should be OK.
