What`s best to upgrade? I need help

The 4690k will work with the motherboard. The graphics card will also work with the new motherboard. AS prit87 pointed out you should make sure your current PSU supports the new graphics card. Also the Sapphire card I pointed out is 300mm long, you should make sure it fits in your case.
At this point getting a better GPU is a good option you cannot use both the card at the same time so get rid of you old card you may get a resale value on it and no you dont have to change the motherboard for a GPU upgrade but you will need a good quality 600+ watt PSU for the card.

As for the CPU it can still handle the R9 280x well plus if you get the I5 4690k then you have to get a new motherboard for that.

You would notice the biggest bump in performance by grabbing a new GPU. You can get one of the r9 280 - 290 cards, or even one of the newer nvidia cards out there without upgrading anything else and notice a huge difference.
