Problem with CPU Cooler LONG POST pls help

I would like your insight on this case so you guys can tell me what caused the problem exactly, I am going to explain what I did and, while I know I did wrong things, I would like to know whats caused my MOBO to fail.

About 3 weeks ago I bought a Zalman 9500AT for my I7 2600k.

This was my first time installing a component on a PC and removing thermal grease, so I made sure that everything was checked and correct to avoid any mistakes. Got some Isoprophyl alcohol, coffee filters to clean the thermal grease and checked some videos on how to uninstall the Stock cooler and install the new one.

At first I tried to install the Zalman Cooler without taking off the Motherboard. Big mistake. The cooler came with 4 screws that were to be attached in the back of the MOBO, a plastic thing thats supposed to be attached on top, then the cooler is attached to the plastic.

So then I decided to take off the MOBO. Power cable was unplugged from the Rig, however I didnt disconnect the power cable thats attached to the motherboard.

Then I had lots of problems to detach the mobo from the Case, because the screws were so tight. One of them was so hard to get out that I think I applied exessive pressure with my screwdriver, I did this for like 3 minutes until the screw finally came out.

Ok so MOBO is finally out, I flip it over, put the Cooler screws in the back, place the cooler, had lots of problems to do so, and now I am finally ready to apply the thermal grease.

First attempt didnt go so right, so I had to clean it and try again. I still dont know if I accidentally got some thermal grease on some component or part of the motherboard with my fingers, last time I checked I didnt.

So I put the cooler, put everything in place. Plug in the power cable and turn on the pc. Surprisingly it did start up, I even managed to see my desktop. Turned it off, then back on, but this time I didnt get any image on the monitor. For some reason the PCI Slot wasnt working.

So I took my PC to a dude that knows how to fix them and assemble them hours later. We connected my MOBO and then some smoke started to came out of the Ethernet port in the back. PSU was also out, not working, it was a 4 year old PSU btw. In other words, for some reason, MOBO was fried.

I took everything back home. The guy checked the Processor and the Videocard, both are working. Ram is working. HDD, everything else but the PSU and MOBO were working. I took my time to clean the Thermal grease with some alcohol off the cooler and the CPU so I can place them back on their boxes.

I already got a new MOBO, a PSU and a new Case so everything fits, but now I am scared. What exactly caused this problem? Could it been the Cooler? I dont have more money to buy a new Cooler yet, so I was worried about installing the Zalman. Could the Processor be damaged? When I went back home I just took it from the sides and started cleaning it, could I have damaged it?
