Not sure if this is the right section or not but I am upgrading my cpu and motherboard and am going to do a clean install of windows 8.1 so I do not run into any problems. Really my only question is do I need to install windows before or after installing the new hardware? I am pretty sure the answer is after but just wanting to make sure. and is there any other tricky things that I might encounter

You will want to re-install windows. If you have any issues with your authentication code, then you can call Microsoft support and they will reset it for you.
