I cloned my files and programs from my hard drive to a new hybrid SSD drive on my old computer last night. I replaced the hard drive with the hybrid drive and it boots fine.

I also just finished building a new computer with a new motherboard, GPU,CPU,etc...
I tried to install the hybrid drive onto this but the computer won't boot properly. I also tried to boot from my Windows Bootable CD and the old hard drive but that doesn't work either.

Any ideas on what is going on here and how to fix?

ou created the hard drive on an 'old' system & put it in a new system. Very small chance it would work, different drivers/hardware, etc.
You need to do a clean install on the new system, with it's own OS.

1. You can't use the same install on two different PC's. A Windows license is good for one PC.

2. You sometimes/usually can't use an install from one PC in another PC, regardless of any licensing issues. Sometiomes it boots, sometimes it doesn't. As you have seen.

As far as not being able to boot from other install media, that's a whole other issue.

Amazon
http://www.amazon.com/Windows-Premium-System-Builder-Packaging/dp/B00H09BB16/
$96.

Since the release of Win 8, there are no more legal download versions of Win 7. Only DVD.

You can, however:
Order the above.
Download the relevant ISO from here:
http://www.w7forums.com/threads/official-windows-7-sp1-iso-image-downloads.12325/

Install, and when your DVD comes in the mail, activate with the key it has.

See above.
Obtain the ISO from the above link
Burn it to DVD or USB
Put that in your new PC
Install

Is it better to format my entire hard drive before I install the new Windows and then copy the rest of the files onto it? Or is it possible to leave the current hard drive as is, and install my new copy of Win 7 over the old copy of Win 7, all while on the new computer?
