PC running slow after complete wipe and fresh os install

So about 2 weeks ago I started having issues with my PC. I installed a game off of a very sketchy website (not smart I know) and a few days later ended up with a pop up everytime I'd boot up. It'd be some Russian gaming site. I ran anti virus, anti malware, rkill, you name it, and a system restore which finally fixed it. That wasn't the end of it. After I restored it to a earlier point it would boot and would take around 20-30 seconds for it to start up, and the icons would load very slow, along with everything I'd try to open. I had my OS which was Windows 7 64-Bit installed on a 120GB SSD so the normal boot time was around 4 seconds, so you can why I'm a little bummed. I had a second 1TB HDD @ 7200RPM which had Steam and all my games on it. I finally resorted to wiping both drives and having a fresh start on both, I just installed the OS again but I'm still booting slow.. I'm currently attempting to open steam and it's been trying to open for about 10 minutes now, the same thing as before.. What could it be, and what can I do?

(1) Try switching your BIOS configurations to the optimized settings. Then verify that the HDD control is still set to AHCI and not IDE or RAID.

(2) Are you running the latest Bios revision, if not, download the latest version of your BIOS from the developers website and flash it and see if it is still the same

(3) In the Windows 7 Installation menu, do not use the "install" now. Use the custom install and on the page that asked where to install, 1st DELETE all Partitons then select the UNPartitioned drive to install to, But change the size to say 200->400 Gigs. You can wait to initalize and format the remainer of the HDD untill satisfied with windows setup, then use windows disk management to set up the rest of the drive.
