SATA HDD detected in BIOS but not in Windows 8.1

I have a 500GB hard drive that is detected by Windows after boot when connected by USB 3.0 but when I attempt to connect it by SATA, it is not detected by Windows.

The SATA power and data cables are firmly connected and I have tried every SATA port on my motherboard. I know that it is not my motherboard because my SSD works with any of the ports. I also tried out the other ports with a different hard drive which was detected.

My SATA controller drivers have been updated to the very latest version already. I went into device manager and it is not detected in the disk drive tab. I have gone into Disk Management and the drive is not detected there either.

The HDD is consistently detected using USB 3.0 so I can confirm that the drive is in working order. I even ran a SMART test on it and it said that it was fine when I hooked it up via USB 3.0.

I want to connect it via SATA as opposed to USB 3.0 because I would prefer my PC hardware inside of the actual PC.

That being said, I would appreciate the help that the experts over here could provide me. Thanks for your time.

Can you try going into a command prompt and entering diskpart, then in diskpart enter "list disk" and paste the output. That program will show every disk connected to the PC that windows can recognize. If only disk 0 shows up (the disk with your OS), enter "rescan" into diskpart and then "list disk" again.

My drive does not show up. There should be a Disk 0, 1, and 2. Only Disk 0 and 1 appear. Disk 2 is meant to be my 500GB drive but only my 1TB and SSD are detected.

Rescanning did not help, tried it many times already. Windows itself does not seem to detect my 500GB drive for some reason. The drive is detected perfectly and consistently in BIOS but Windows never sees it.

Have you tried to get the drive detected on another computer internally?
This will determine if the problem is in the HDD itself. If it still reacts the same way on another machine, then you most probably are dealing with a faulty or somehow damaged drive.
What you should do afterwards is contact the HDD manufacturer for support and ask for RMA, so that you would get a replacement. You should let them know about everything that you've tried to troubleshoot the problem.

The drive is detected on my laptop using SATA. Also detectable on the PC but only with USB 3.0.

Well, this must be frustrating but at least we know it's not the HDD itself.
I'd suggest to try resetting BIOS/the CMOS battery: http://www.wikihow.com/Reset-Your-BIOS
This will get the BIOS back to default settings, so you might need to configure it after the process.

The only other thing I can come up with is whether you've tried to plug the SSD and the problematic drive only and see if it will get detected then.
After trying every troubleshooting step we could think of and it still didn't help, the best thing to do now is contact your HDD manufacturer's tech support for assistance and let them know about this.
They should be able to provide you will more information and maybe let you RMA the drive and get a replacement.
