Installing programs to HDD with 1 SSD and 2 HDD

I just built my pc, and I decided to use a 128GB SSD for my OS, with two 500gb HDD for storage I had laying around. The build went ok, and all of the drives were being detected, but I ran into a problem. I configured my browser so that it would download files to one of my HDDs, and it does that fine. The problem arises when I go to run the file. It is usually an install file or a setup file, so it wants to install the program. When I run the install file, It is installing it to the SSD, and not the HDD I downloaded the file to. Is there any way to change a setting so it will install on the HDD? Sorry, I'm new in the field of IT so I don't know too much at the moment. I am running Windows 7 Professional 64 bit BTW.

How do I do a custom install if it doesnt give me the option? Like minecraft for instance. When I installed the files, it just went straight into it giving me no options.
