Basically I bought a Samsung 840 SSD which I migrated my Windows 7 over to. I set it as boot priority #1 in bios and it starts up fine (keep in mind my old HDD is still plugged in and has Windows 7 boot info on it as well but it's not priority).

This is how the Hard Disks look (D is my SSD boot drive):

Now, when I unplug the sata for the HDD (leaving only the SSD which is the boot drive), it starts up, I log in, then it says preparing your desktop for a few minutes. It then proceeds to load to a blank blue screen with a cursor. I'm able to access the task manager and shut down, but that's all.

Any idea on what I can do?

What happens if you boot into safemode? Does the desktop appear then? If so, can you run System File Checker from within safemode? Your problem suggests explorer.exe was corrupted during the move. Boot into safemode, open a command prompt and type sfc /scannow
