Random slow-downs with new reinstall of windows 7 (following apparent hard drive failure)

tl:dr my computer randomly runs super slowly with new windows install, CPU often but not always cranks to 100

On Jan 1 my hard drive decided to give me unreadable segment errors and refused to repair itself nicely. I was able to boot it a couple times but it seized up (I assumed this was from the hard drive being mad at me) and was almost unusable within about 10 minutes of running. So I got a new hard drive and installed it and Windows after some harrumphing about.

I've spent most of today reinstalling all the things, but occasionally my system will just seize up and select softwares will stop responding (primarily mozilla and steam today). Resource Monitor tells me that usually when this happens, my CPU will crank up to 100. After some time and patience it cuts back down to normal and such but I am so not willing to have this as a regular occurrence, especially if it pops up while I'm playing games.

I ran a cpu tester (hot cpu tester) yesterday and it showed no errors. I ran microsoft's built in memory checker yesterday and it showed no errors. I'm using Windows 7 home premium 64 bit.

Other specs, should they help:
AMD A6-3670 quadcore cpu (orig to system)
Geforce GTX 750 video card (installed a few months ago)
8gb ram (orig)
3TB primary drive (3 days old)
250mb secondary drive (backup storage mostly)
500w power supply
Motherboard just says 'oem' and I'm afraid I don't remember the specs on it

oh and for bonus points something in my tower has started squealing occasionally too.
