I have the following new components, together on my desk:

  • PENTIUM G3258 (with stock fan)
    MSI Z97 PC MATE
    EVGA 430W
    2x4Gb Team Vulcan RAM

It boots when I hook up my SSD and short the power button pins, but the stock CPU fan never spins. It's clicked into place. It's hooked up to cpufan1. I believe I have the power connected properly.

What else could it be?

Solution
Lightly clean the pins on the motherboard header with a clean pencil eraser. There may be a light layer of oxidation on them. It may also be related to the BIOS and it might not be a bad idea to reset the bios defaults or replace the cmos battery. Just thinking of BIOS related issues since that apparently is the only thing you did that could be related aside from just removing and reinstalling it. Could be the sensing wire inside the insulation on the fan cable is broken as well and moving it around enough may have just been enough to return it to making contact. Might not be a bad idea to replace it as a measure of security from future failure.

Connect it to CPUFAN2 if you have it. If you do not, try CASEFAN1/2 and see if it spins at all(Ideal would be to connect it strait to power through a molex adapter not even through the motherboard). If it does not, then you have a fan problem. If it does spin in another header, then the motherboard is being shorted and you need to look for a solution.

A dead fan. A problem with the motherboard. Shut off in the BIOS. It's pretty rare for the system to boot if the fan signal for the CPU cooler isn't received so it's likely to be the fan itself, which may be why it works when you short the power pins. Very strange deal there. Try connecting one of the case fans to the CPU cooler header and see if it at least starts that way. At least then you'll know if it's the fan. If the case fans all work when it's turned on, you can also remove the fan from the CPU heatsink and try it on one of the case fan headers, just to see if it runs. Be cautious though in case the fan is somehow shorted.

Now It's spinning in cpufan1 and everything's working fine. WTF? All I did was look at it in BIOS for sysfan1, then switch it back to cpufan1. I didn't even change anything in BIOS.

The PSU is solid. I connected it to a different PC and all the fans spun immediately. All my fan connectors are four-headers. Maybe something's flaky on the motherboard.
