So MSI showcased a few new motherboards with USB 3.1 or something and I was wondering, would my 4th gen i5 4690k be compatible with the new boards? Thanks!

Yes it will be fine, 3.1 uses what the call a C type connector which should be longer lasting and carries more power up to 100 watts I believe - saw something on this being showcased at the CES
