I am using windows 8.1 and when I see C drive in my computer it will show only 3 GB free out of 102 GB but when I go into C drive and calculate size of files it's only 49 GB consumed by my files. And also I checked Malware using Malwarebytes but nothing found .what could be the problem?

A tool I recommend for figuring out where all of your hard drive space has gone is:

SequoiaView

It will give you a graphical representation of every file on your drive, including system and hidden files.

If you have Windows 8.1, you can use the Disk Space utility under PC Settings to get a good idea of where your disk space has gone.
In addition to what ShadyHamster mentioned, the actual size of a file is different than the size each file is taking up on the disk.

Depending on the size of the files you are storing, there could be a lot of overhang, where the file takes little space, but eats a lot of disk space due to inefficient sizing of the storage locations used on the disk.

When looking at the properties for a file, you should see both size and size on disk listed. While both numbers are usually close to each other, if you have an exorbitant number of small files, you may end up with a large discrepancy in actual space used.

Thanks guys for quick response
How to solve my problem because it's near 3 GB free space left in my C drive

as shady said there are some o.s files hidden from the user. you can see them by using the file options tab in any folder window.
under the organize tab theres a folder options tab click on it and open it up.
click on the view tab and select show system files.
this will show the pagefile and hibernation file (if its enabled) as well as the recovery file.
typically a page file should be 1.5times your ram size (8gig ram = 12 gig pagefile)
the hibernation file is typically 4-8 gig
the recovery archive can be any size up to a set max (us can set the max in the drives options)

that being said theres 60 gig missing and thats way to much for the system files alone unless some 1 has deliberately/accidentally set them to large.

so i would recommend you try something like treesize free. http://www.jam-software.com/treesize_free/ it will show all the files including hidden 1s in an easy to read bar graph form.
