Win 8.1 boot error with sata controller card installed

I just pieced together a band new computer with Asus AM1I-A mother board (AMD chipset) and installed a fresh Windows 8.1 on an SSD going straight to the MB. When I plug a SYBAUSA SY-PEX40039 sata controller in the PCIe slot it will not let the system boot to windows. It says there is an error and just loops with the recovery options. When I take it out, it runs fine. I also noticed though that it does recognize the hard drive I plug into the controller in the BIOS. When the computer starts it will show the card driver info and the hard drive info so it seems like that card is working and maybe I just have a setting wrong? I was able to get into windows safe mode and try to install the driver from their website but didn't help. Let me know if you need any other info and thanks for the help!

Windows is very sensitive to you're hard drive controller. If the OS isn't install from that controller using its drivers, Windows may crash every time. If you've ever changed your system bios from AHCI to legacy controller you will have a similar issue.
Another thought, you may want to check your bios for what boot device is selected. May also be your issue.

Well I installed windows with AHCI on the SSD which is plugged in the MB. I am just trying to add an additional hard drive for more storage. I am not moving windows to the controller card, just add a blank HD.

Just some additional information about the boot drive in the bios... It is selected to boot to the ssd with win 8 but I'll still get the "crash" even without a hard drive in the controller!

Did you build your OS while the controller card was connected to the PC. Sounds like a driver issue within windows which goes back to my original statement that windows controller drivers are very touchy even with the your boot drive connected to the mobo. Question, why the need for the SATA controller? This being a mini-itx where are you going to put more than two sata devices? Only other thing I can think of is this board may not support the added controller.
