what is the best brands for cpu cooler

Noctua, Cooler Master, Corsair, BeQuiet!. Basically the most used and best performance brands for both Air Cooler and Watercooler All-in-one, not sure if I did forget a good one.

for liquid cool is it possible to replace the tube with clear colored? im going for a blue one

This All-in-one systems are closed loops, and normally are totally painted black, and are designed to work without changing the liquid. You are referring to custom loops, those are way better, but much more expensive and need a good knowledge to buy the right parts and install it.
