Just built a new PC, and the power button doesn't work. I don't think it's the case as everything else works perfectly fine (lights, usb ports, headphone jack, reset button). I checked the wires, and even switched the reset and power connections to check the wiring, when i did the power button reset the computer perfectly fine.

I'm using an MSI Z97 Gaming 7 motherboard and it has a power button on the board itself, that works perfectly fine to power the system on and off. Do i have a bad Mobo or have i just missed some simple detail to enable power on/off by the case?

The front panel wiring for the power/reset/lights has a positive and negative side to it. If you look on the back of the connection (the side without the description) you'll see a small triangle. That denotes the positive end of the wire. Make sure that matches up with the positive post on the motherboard.

You can also "trip" the power switch on the motherboard. Try unplugging the front panel button wiring, and use a screwdriver to create a connection between the two power switch posts on the motherboard. It should power on. If not, you may have a defective board.

That is odd.
Can't be the cable or the connection, because you say the power button works when it's set as the reset.
Have you switched the power around another way? In case the ground is on the left vs right etc?

If that doesn't work, then that jumper might be gone, which case, it's a "send back under warranty" thing
