Started Mobo w/o standoffs multiple times, still works fine. Should I be worried?

I know I messed up really bad. I was tired, and completely forgot the standoffs. After realizing my mistake, I installed the motherboard with the standoffs, and crossed my fingers hoping that all my other components were fine. To my surprise the everything booted up just fine, and the temps seem normal (the mobo idles at around 40 degrees celsius to 66 degrees celsius under a heavy load). I checked the backside of the motherboard and there doesn't seem to be any burn marks or bent pins, though when I turn on the computer I can hear a weird crackling sound (it might be a loose wire rubbing against a fan). At this point my question is, should I be worried about it malfunctioning and if it does, can it harm my other components? Or am I in the clear to do as I please (im upgrading my gpu from a gtx 560ti to an r9 280x). Thanks for the help.
