Graphics card on the first or second slot?

Yes it does matter but only if you have a very high end graphics card. The top slot is x16 and the bottom is most likely x8. Only newer high end graphics cards make use of x16 I ran a Gt 630 in the x8 slot and din't note a difference in fps or general performance.
