PCIe and 2/4 Ram Slots not working!

So... let me start off by saying i had received a new Processor today.. which includes heat sink... SO! I attempted to replace said CPU (One Being Replace: i3 2120. - Being Replaced By:Ivy Bridge i5 3330)
They are both LGA 1155, i updated my BIOS to handle Ivy Bridge.. things... but since apparently Newegg did NOT put the thermal paste in the shipment that had my CPU in the box i had to put my old cpu back in with the old heatsink (did NOT re-apply Thermal Paste since yaknow i kinda forgot to check the box to see if it had came with the CPU). the CPU from Newegg came with a heatsink, said heatsink HAS thermal paste applied to the bottom of it. Because the 2 heatsinks differ by the way they are mounted into the motherboard, the new heatsink does not even touch the new CPU.
which this is what caused me to put the old cpu back in and go from there.

After this when i turned it on the PC had started making a repeated beeping noise, that seemed to NOT end. I turned everything off, unplugged everything, removed everything (besides the ram) then i removed the ram in slot 3. BAM the PC lives. i moved ram around, swapped the one i had thought did not work out with the ones i KNEW worked and well the one i had thought to be broken actually worked after all.

Tried the other ram in slots 3-4 and neither of those slots works. and now the slot i have my sound card in does not work but the one directly UNDER that works perfectly (my wireless network card)

Not sure if i missed anything in this lengthy story of an explanation, but if someone can give me a hand it would be much appreciated.

Unfortunately I don't know how to help you here, however, the roots of the problem seems to be your BIOS. When you updated your BIOS, it seems to cause your PCI-E and RAM slots to dysfunction.

Hopefully the information I put here will help other users that can solve your problem.

Alrighty, so the PCIe slot works fine, im just an idiot and didnt plug it all the way in. but the problems occurred pre BIOS update. but yea just slots 3 and 4 of the motherboard do not work. it's a stock motherboard for the gateway DX4860 - Acer IPISB-VR intel h67.
