Troubleshooting, GPU. Any advice would be appreciated.

Okay, so here is my situation.

Before Christmas I bought all of the components for my new build. (Listed Below);

CPU: Intel Core i5-4690K 3.5GHz Quad-Core Processor
CPU Cooler: Cooler Master Hyper 212 EVO 82.9 CFM Sleeve Bearing CPU Cooler
Motherboard: Asus Z97-A ATX LGA1150 Motherboard
Memory: Crucial Ballistix Sport 8GB (2 x 4GB) DDR3-1600 Memory
Storage (Main): Samsung 840 EVO 120GB 2.5" Solid State Drive
Storage: Seagate Barracuda 1TB 3.5" 7200RPM Internal Hard Drive
Video Card: MSI GeForce GTX 970 4GB Twin Frozr V Video Card
Case: Cooler Master Storm Scout 2 (Black) ATX Mid Tower Case
Power Supply: XFX XTR 550W 80+ Gold Certified Fully-Modular ATX Power Supply
Operating System: Microsoft Windows 7 Professional (64-bit)
Case Fan x4: Cooler Master JetFlo 95.0 CFM 120mm Fan

I'm running OEM Windows 7 on the SSD for my primary drive. With my Media and Games from my HDD.

I started encountering the following problems a week or so after completing the build.

From a cold boot, the system would beep 1 long and 3 short. (From Asus Support)

1 Long, 3 Short: Cannot detect any VGA card or VGA card test fail.

However the puzzling thing is, if I restarted or reset the system at this point it would load fine. I stress tested the GPU and no issues. But, after it's been powered off for a while.

To be honest I wasn't too worried at this point, I mean it was a pain but it was working, which is when I started to get frequent driver crashes and the occasional blue screen. So I re-seated and cleaned the gold finger but this was still occurring.

Coming to the conclusion that it must be the GPU I sent it back to the retailer for a repair or replacement. But they've come back to me and said that after they'd tested it they had no problems with it what so ever. (Stress Tests and Running BF3 / Witcher 2)

So I'm unsure quite what to do now. I've been running the system with on board graphics while it's the GPU as been sent away for repair and i've had no issues.

If anyone could offer and advice or assistance it'd be much appreciated.

Solution
Hmmm. Your issue appears even before Windows loads, so it isn't drivers. You might check for a mobo BIOS update.

Mainboard is 25 C
CPU is around 38 - 40 C under normal load.

I have 2 120 mm fans pushing air to the back of the case through the CPU fan into another 2 120 mm fans mounted top and back. Plenty of room in the case.

EDIT: I failed to mention that i'm OP, didn't expect it to post as Anon. Also BIOS + Drivers are all up to date.
 
Hmmm, it might end up being tedious, but since your mobo is also an Asus product, you might call their tech support. Plan on a long call, with the possibility of transfers and hold times, but hopefully you will be able to explain your situation to them, and they will at least know what to test. Not seeing the card at boot sounds more like a motherboard or compatibility issue.
