I was looking to buy a graphics card and was looking at measurements, and the one I was looking at, if I installed it, would be sticking out the side. I don't really want to leave the side panel off of it because dust and other stuff would make it dusty. Is there anything I can do?

No, unless you can bend metal and physics to make it fit.
