I'll be using i3 4160, GTX 960 on my office/low gaming PC.
Other components:
XFX PRO450W, Samsung DVD writer, MX100 256GB SSD, Toshiba 2 or 3 TB HDD, 2x4GB G.Skill 1600 8CL
all wrapped inside Zalman Z9 3.0 USB case.

I wont overclock.

I'm betwen these two MOBOS:

1. H81M E33 - 45€

2. B85M E33 V2 - 53€.

Both of them are miniATX.

I'm more inclined into the B85M choice beacuse it has PCI 3.0

I'm not expert on these sorts of things and know very little.

Can someone please explain which should i choose and why.

You are also most welcome to leave a comment on the full build.

I was looking for something cheap but still able to play newest games on medium settings.

I appriciate all the good help fellas, thanks!! :)

I wouldn't worry about the CPU compatibility. On the B85, the i3-4160 is supported since BIOS version 6.5 released on 2014-06-04; on the H81 it's supported since BIOS version D5 released on 2014-07-03.

A GTX 960 may slightly benefit from the PCI-E Gen 3 slot.

b85 is a business pc based chipset which supports intel vpro technology and other technologies which a gamer doesnt need. And H81 chipsets are made for gamers. but i think both of these motherboards may need a BIOS update prior to using the Haswell Refresh CPUs. So you better go with this motherboard if you dont want to mess with the BIOS . And its better than these motherboards in many other ways. e.g it supports the next generation intel broadwell chips.
And also MSI isnt making any good motherboards.[ lots of people have reported the failure of MSI boards]. Asrock is a trusted motherboard brand.
