On a Budget: $400 on Same Tower, New Parts

Alright, so here's my issue. I've got an old PC, she was never nothing more than a over glorified typewriter. To give you all an idea, Minecraft on the lowest of settings made her run hot at less than 20fps. In short, she's junk though I love her dearly.

So, why not just upgrade? Here's the issue: I tried that. I got her. Brand new power supply and GT650 card that'd run on it only to discover one massive issue.

1) I was attempting to use an inadequate power supply for the graphics card I was wanting

2) I had an old as all get-out motherboard from some company named PegBoard or something. They had directly stated they had no plans to update their hardware in the future.

3) Altogether anyway this motherboard had an integrated Graphics Card, the Legacy Era NVIDIA GeForce 6150 SE Integrated Graphics card no less.

So now I have decided only one option remains. Total retrofit. So, with all due respect to my 'Bessie', the time has come for her to undergo some major surgery.

What I want to know is that on a variable budget between $400-600, what do I have to buy and install/replace in her tower and what can I leave? I'm essentially asking what do I need to ensure the old tower stays but the old parts go? I understand the motherboard as a starter has to go, same with the power supply, but what of everything else? For reference, here's the PC Bundle she came a part of:
