So after cloning all the data from my SSD to my western digital I now need to remove everything but OS on SSD for maximum space and remove OS from HDD because I don't need 2 lots of files for the OS. I only want to use the SSD for the OS and some other things.

Solution
The honest quick solution is to keep all important documents on a USB key and wipe everything for a clean install. What has happened sounds messy and long term it will be better to start fresh. This doesn't take long and will pay off.

Otherwise, put the key documents of your HDD on a key and wipe that.

For the SSD, go and deinstall big programms. Run CC cleaner, malwarebytes etc to clean it from a health perspective and keep using it.

An analogy...You have two carpets full of sand. You can either pick up what you want to keep and just thrash them and shake them clean

Or

you can take a fine comb and start sifting through and picking out stuff to throw away, leaving the rest untouched...

I know what I would do here...

My OS is on my SSD and my HDD, because I cloned the SSD.

I would do a system restore, but, it says I have to insert media to do so. ;( Windows 8.1.

Fudgecakes yes that would be nice.

That is what I am trying to do. Its taking awfully long and theres no official or half official way to do it. Its painful.

I think people agree with my analogy here.

Save what you need to save, the wipe it completely and start fresh, it's just the best solution and will be quicker too than trying to clean it up manually.
