How to format a HDD and specify a new cluster size (allocation unit size)?

My reason to do this is because my new computer considers my old HDD to have 512 byte sector size, but the file system of the existing data is in 1024 sector size. (Thanks Fzabkar!). So until I can get the sector size back to 1024, the disk image I want to clone onto it is unreadable.

The smallest option when formatting in Disk Manager is 4096 bytes, and I need 1024 bytes.

I tried RaidXpert but couldn't get it to work. (My drives aren't setup for RAID.)
