My first gaming build... Is anything going to be bottle-necked?

I have finally decided to invest in building a gaming computer and even after a week or so of research, I still have some questions and concerns. I want to run most games on high quality hopefully around 50-60+ FPS. With the parts I have gathered, I think I can accomplish this. What I don't know, however, is if anything would be bottlenecked. I would like to spend around $1000, however I could go to about $1150 if need be. I am open to new suggestions or recommendations, as I am far from an expert.
Parts:

Case: NZXT Phantom 410 (Beautiful case, heart is set)
Motherboard: MSI Z97 GAMIMG 5
CPU: Intel Core i5-4460
GPU: Radeon R9 280X (I'm thinking this may be a bit overkill, and is mainly what I'm concerned will be bottlenecked)
Storage: Seagate 2TB HDD (I thought about getting a hybrid drive, however I've seen mixed reviews. any suggestions? I'd like not to spend too much on a SSD/HDD combo either, but I may could be convinced)
Power Supply: Corsair CS750M
Memory: 16GB G.Skill RipjawsX 2x8GB
OS: Windows 8.1
I'm also unsure about cooling. The Phantom 410 comes with 3 fans, and I am fine with buying a few more to aid in keeping everything cooled down. Noise isn't really an issue and I'm not thinking about overclocking, and with that in mind, is a liquid cooling system necessary for this setup?

The motherboards are really over my head. What's the difference? Any suggestions?

Okay. I feel good about downgrading the board since I will not be overclocking... But I have yet to find a board with digital optical out. Do H97's have optical output? I have Astro A40s so I would like to take full advantage of them, I don't think HDMI sound is an option.

I was checking out the ASRock Pro4, but I guessed I overlooked something. I'm assuming that 7.1 CH HD audio means there's optical out? I zoomed in to the side of the board but I didn't see a spot for an optical out. Only HDMI and what looks like stereo output.

That hard drive is great, have it myself actually. Also, that GPU is not going to be bottlenecked by that i5. Also, before you get an SSD, I would get something like an i5 4690k (with an asus z97 board. I like the z97-a model) and gtx 970. Also, I like XFX PSUs because they are semi-modular and tend to have very good price-performance
