I have a aftermaket CPU cooler , can i make use of my old AMD Stock cooler ?

Maybe use it as a normal fan and set it to low rpm , just boost the airflow a little.
If so where should i place it in my case ?

Just put it in a drawer for an emergency use if your aftermarket fails. Fans should be attached to something. If your case has all the mounting points filled with appropriate fans then you are done.

Keep it for a backup cooler. I have an EVO and my stock cooler in reserve for my system, and another AM3 system in my house.
As for the fan, its a small 60-80mm fan (if I remember correctly), meaning you will be hard pressed to find a place to put it, and it would be loud, with minimal airflow.
