I am running a i5 4690k with a stock cooler and at idle in the BIOS it runs at 36-42ºC.
I am using a Corsair SPEC-01 Case with 3 fans (2 intake and 1 exhaust). I am using an MSI twin frozr GTX 970 and the fans on it are not spinning.

Solution
34-42ºC is not that bad, however I run at 22-27ºC when idle with 4690K, so you can definitely improve. Try this:

Try and tighten the stock cooler to the CPU, a loose connection can indeed affect temperature by several degrees Celsius. On my Hyper EVO I got barely 90ºC when running Prime95, I did overclock though, however after making sure my cooler was proplery inserted, my temperature dropped to 49-69ºC when under 100% usage for a sustained period of time. Makes a huge difference. Alternatively, dismount the cooler, reapply a good layer of thermal-paste and then remount the stock-cooler, and make sure it is tight.

Sir Synphul made a great point, ambient temperature can play a crucial role. Just as a side note, I...

Solution
What are the ambient temps in the room you use your pc in? That could have a lot to do with it. When it's around 70f/22c ambient my temps are in the high 20's to low 30's (28-32c) using a good quality aftermarket air cooler. Those temps don't seem overly high for the stock cooler unless your ambient temps are 50-60f.
