Can only control 2 of 5 motherboards fan connectors.

Hello, I have downloaded speedfan and have tried to control the speeds of my fans but I can only control , 'PWM 2' and 'PWM 3' out of all of the 5 PWM options. When I control 'PWM 2' it actually controls my CPU OPT port which has my two fans that cools the cpu using a H80i, but this works perfect and controls them perfectly. PWM 3 actually controls my system fan 2 header on my motherboard, I have two fans hooked up to this using a y splitter, but speedfan controls these perfectly aswell. The only other fan it controls is my gpu fan, a sapphire r9 280 Dual X, altho this problem occurred before I got this graphics card. All of the system fans connectors work as I have tried them all. I have my rear exhaust fan connected to the FAN connector 1, It just stays on all of the time, I dont know what speed or if full speed. I have two intake fans, one connected to fan port 3 and the other connected to fan port 4. All of my fans are 3 pin except for my cpu fans . the're 4 pin( stock h80i fans). All of the fan connectors are 4 pin including the cpu FAN and cpu OPT apart from fan connector 4. As I say all of my fans are spinning but not controlable. Also when I go into my BIOS it also only says System fan 1, 2, and 3

What you may be seeing is this. Many mobos use only 4-pin fan ports, as your seems to do. Normally when you connect a 3-pin fan to a true 4-pin port, it will always run at full speed. However, some mobos add flexibility but ONLY on the CPU_FAN ports. These can detect the actual type of fan plugged in and change the CPU_FAN's behavior (or, in some cases, this is a manual setting only in BIOS Setup) to that of a true 3-pin port which controls fan speed by voltage, rather than by PWM signal. So such a mobo CAN control 3-pin fans on the CPU_FAN port(s), but can only run 3-pin fans on other 4-pin ports at full speed. To get automatic speed control of your case ventilation fans, you will have to replace them with 4-pin fans.

My 3 pin fans are controllable. when they are connected to cpu optional port and system fan port 2.I use corsair af140s and sp120s, both 3 pin, both have been controlled by me

but when i connect any of my 3 pin fans to fan connector 2 i can control them fully
