If i use only a 6-pin PCI-E connector with a gtx 560 that needs 2 connectors, will it cook my gpu?

Its probably not the best idea to use it, but it will only die over time, not immediately.

Normally, if a GPU has two power connectors it will either refuse to boot or crash immediately upon running 3D programs if you only use one of them.
