My MB currently is a Biostar TA990FXE which has PCI-E 2.0x16. I'm running an NVIDIA GeForce GTX 760 which uses PCI-E 3.0. I am curious to the drawbacks of running a 3.0 in a 2.0 slot and what the advantages are of running a 3.0 with a 3.0 slot would be. Would I notice any drastic change in the performance?

You will notice no difference in performance. PCIe gen. 3 isn't fully utilized yet. PCIe 3.0 cards are backwards compatible with PCIe 2.0.
