Asus Crosshair V Formula-Z USB 3 Issues/Please Help

I have just about torn all of my hair out trying to get this resolved. I cannot get any usb 3.0 storage devices to read when plugged in to USB 3.0 ports. plugging them into usb 2.0 ports works fine, but when switched over, I never see the drive show up. It gets stranger from there, but I think I will get the specs out before I proceed.

Corsair H100i Liquid Cooler
G. Skill Ripjaws X 2x4GB DDR3-1866
Asus R9 290x DCII OC
Cooler Master M2 Silent Pro 850w
OS Drive - Samsung 840 EVO 256GB
Other Drives - 3 more SSDs and a mechanical
Roccat Ryos MK Pro Mechanical Keyboard
Roccat Tyon Multi-Action Mouse
Roccat Kave 5.1 Surround Headset
Windows 8.1 N Pro 64-bit

I have checked drivers/versions, uninstalled/reinstalled them, checked power settings for usb in power management, checked usb root hub power settings in device manager, rolled back BIOS, made sure all USB ports were active in BIOS, and reset CMOS

If I boot into BIOS while the storage device is plugged into usb 3.0 it does not show up (I have a USB 3 drive that is bootable) but it shows up when plugged into USB 2, so I don't currently see this as a windows issue (but I am here to learn, not teach)

Other note: I used to keep my keyboard and mouse plugged into USB 3, but when this started happening (I use USB drives every day) I also noticed the unplug/plugin sound from windows happening sporadically and with it my mouse would stop functioning until the plugin sound came back. Once I switched it to a USB 2 port, it stopped happening. This was also a different mouse then I have now (R.A.T.7), but I still have the new one in USB 2.

So far I have made due without the ports, but the neurotic part of me knows every time I start my PC it is only flying at half mast. someone please help, I really hope I am missing something here.
