I'm fairly certain I didn't lock the CPU in correctly but I can't remove two corners of the cpu fan to check. I have pulled fairly firmly. Do I just need to pull harder or do I risk breaking the motherboard? The corners of the fan have plungers that lock in place when they make it through to the backside. Did they really make them unremovable? Or do I need to remove the motherboard potentially?

Solution
There should be slotted screw heads on those plungers and a gentle anti-clockwise turn ought to ease the nylon plugs out of their place in the motherboard.

It will help if you pop the two which are free back down or at least hold the heatsink firmly down while trying to release the two chich are stuck.

You were correct, now that I can look at the fan 2 of the 4 nylon plugs seem to be stuck in the open position. I've tried screwing them anti-clockwise but they don't seem to narrow like the other two do.It is the same two plugs that I couldn't get to go in initially.

It's not a terminal disease. When you get them out, gently pinch the little blacks claws that grip the white insert and it should go back down firmly enough. I suppose it was quite an elegant solution to an engineering problem when it was first devised but it was certainly not designed to be taken out easily.
