Would you reccomend to position a VGA-card (single setup) in the middle (I thinks that's PCI-E5) slot instead of the upper (PCI-E2?) x16 slots on this board? I think I read somewhere, sometime that it doensn't quite work on this MB (different data-bus or something), but I can't find anything on it now.

context:
Due to cooling (or heat) problems on my Asrock Fatlady 990fx killer, I need to install an extra case fan. I only have a front case fan and a rear water cooler exhaust, and jury-rigged the extra case fan with my side panel removed for now.

The problem is that if I want to close my case and properly install the fan, I would have to move the VGA-card to a lower slot, in favor of better airflow.

Solution
According to your MB manual (p.19) they recommend using the PCIe2 slot (naturally) for a single gxf card. But if the card works in the PCIe3 slot, I don't see why you can't use it as long as the board recognizes it. But don't use the PCIe5 slot because it is only 4 lanes electrically and will be a detriment to performance.
