Did you try enabling deep sleep? I'm fairly sure that is what Asrock calls their ErP ready settings. Try Disabling On/Off play (which is the option to charge through USB ports when the PC is shut down), and also enabling deep sleep (which is a setting that uses little to no power, therefore theoretically supplying no voltage to the USB ports)

In the chipset configuration turn On/Off off, and then turn Deepsleep on. Then turn it off AND WAIT A MINUTE. What this should do is make sure your mobo doesn't take any power once you shut your PC down, but remember your mobo has a battery, so you need to wait a minute for it to fully power down.

These days, the Power wire of the USB are designed to stay on, so you can bring the computer back to life when you hit your USB keyboard or your USB mouse or your USB connected Infrared, or some folks like to connect their mobiles to the PC USB to charge, even when the PC if off/sleep. Are you sure you want them turned off?

If you just want some LED indicator, just wire them to a spared HDD power connector, those are guaranteed to be off when sleep/OFF, don't wire them to USB.

It is very possible through the BIOS to turn the USB ports off when the PC is off

Some PSUs have a +5V Standby rail which is always on, even if computer is off. Many modern motherboards use it for powering up USB devices.
May be the lights can switch off when you flip the PSU switch after you shutdown your system. Its not a problem basically, its a feature.
