When I boot up my pc and try to run a game the fps is extremely low in the mid 10-20s, but I found a fix by changing settings in bios but this becomes very annoying because after a while it starts getting low fps again. I'm starting to think my bios is causing the issues.

My specs:
Windows 8.1 64bit
i5 4690
GA H97M-HD3
R9 290x
Cooler Master Extreme 2 725w
2tb Seagate Baracuda
Kingston 240gb SSD
8Gb CT102464ba160b 1600mhz

My Bios version is F3, I also set the oc to stock and my avg temps are 90

Sounds to me like you are another victim of the current malware plague.
Run full system sweeps for malware and virus infections.
Malwarebytes is good, but there is others, while those nasty virus infections can be cured with Avast! or AVG, amongst others.

Install msi afterburner, enable cpu and gpu temp monitoring in osd.

Run a game, then post back with max temps.

If your cpu is 90 degrees then your low fps are due to thermal throttling to keep itself alive.

If GPU temp is 90 degrees, I don't want to think about how much the VRMs are reaching...it may be a miracle it's still functioning.

I own the exact same GPU model and basicly had similar temps while gaming; I don't know the reason, nor if ASUS did it on purpose or if it's only applicable for a handful of "dud" models, but to remain silent and unless it's brought close to the point of no return, the card won't go above 50% fan speed.
I had to force a user profile through MSI Afterburner to solve it; now it's barely going anywhere close to 65 celsius degrees, both in GPU temp and VRM temp.

Of course, it's relatively more audible, and its big size makes it vibrate, causing intermittent buzzing noises :p
I still suggest the OP to do the same ASAP.

Still, since it happens at boot-time, it may also be there's too much dirt inside case. Open it up and clean everything thoroughly with a can of compressed air (or a soft, anti-static brush)
