INVISIBLE FILES?! Connected SDD to Win7 PC and many folders/files 'appear' to be missing?!? (NOT a 'Show hidden files' issue)

So I'm running Windows 8 on a ThinkPad and the motherboard fails. (I plan on replacing the motherboard but apparently this is a "known issue" by Lenovo and I am 225th in line to get a new board!! They lady in the warranty dept. told me not to hold my breath.) I buy a SSD enclosure and connect the old hard-drive via USB to my old Windows 7 PC to try and recover some files. At first glance everything appears to be there. I can browse folders and see files from the day my computer crashed, however, not all the folders and files (that I know are there) can be seen. I've searched this forum but the best answer I can find is to change my folder options to 'Show All Files' (which I have done, and only some additional files are visible), but I am still unable to view or transfer the files I need in my Documents directory. Please help? Very much appreciated.

Thank you shivababbli. I did as you suggested (on my F: drive using cmd line) but the files that I expected to see remain hidden. I'm looking for some Quibkbooks backup files in my Documents folder. Other folders and files are there, but not all of them.

Did you have the original hard drive partitioned? Sometimes when putting them in an external case, the other partitions won't show up "auto-magically" because there is no drive letter assigned to them in the "new" operating system. Just a thought. You could run an undelete program on the drive just to see if maybe the new os is confused and reading the FS incorrectly. Recuva is a good one.
