Corsair Link only detecting one of my Noctua Redux fans.

You replaced the H180i fan with one Noctua fan? Does the original fan work?

Case?

Why are you using HWInfo and HWMonitor? Why don't you use the Utility software that came with your motherboard?
Are the case fans all plugged into the motherboard case fan headers?

No the H80i GT has the two stock Corsair fans, they work but only one fan is detected in Corsair Link. I have two Noctua fans as Intake on my case Corsair Obsidian 450D. HWinfo provides more info than HWMonitor but I prefer to use HWMonitor.

If Utility software software you mean AI Suite then yes I am using that and that seems to detect all fans.

All fans are plugged into mobo headers except for one of the Corsair exhaust fans which is plugged into the CPU OPT header probably because there was no more fan headers.

Both fans are spinning but last time I looked one of the wires for one of the fans looked like it wasn't joining the plug very well, wire showing. I need to have a closer look, maybe the wires come loose from the plug.
